Is there any way to do this?

It would be very handy to be able to take a 25fps mp4 x264 video stream and change some values to get a 24000/1001 fps stream (keeping the video otherwise unaltered). The opposite (23.94 > 25) would also be very useful.

These are files I have created myself. It's just to save re-encoding them for upload to Vimeo - or to allow me to put the Vimeo versions back to 25fps to test on YouTube HD without re-encoding.

I think mp4box will let you do this when muxing, but I don't know about changing the FPS declared in the H.264 stream :/

Media players only repect FPS in containers. FPS in H264 bitstream is mostly useless.

You are right. It is only useful when the container does not provide correct timestamps.

That's a long way from "mostly useless" when you consider that broadcasting is container-less.
