Handbrake can do it but I haven't been able to get it to work with meGUI.
How do I encode/mux a video so that it can have multiple audio tracks which iPods can recognize? Whenever I just mux together more than one track, iTunes will play both tracks simultaneously, but not recognize the file as having more than 1 track. My iPod won't recognize it as having anything other than the main track either.
