Let's say I have an encode and want to add another audio. How do I do it?
Source is .mkv with, obviously, video+audio. I tried just launching the mkv muxer and selecting the encode as video source and the new audio track as audio. Didn't work...

Try mkvmergegui

I just figured few mins ago :) It works, I think.
But another thing crossed my mind. When I play the result in MPC, the audio tracks available are listed as something like "[Undetermined] (Unknown1)". Is there any way to make it display whatever I want? Sure it's no big deal, but would be nice to see what it actually is.

Highlight the audio track, fill in the track name, language, etc...in the general track options tab

Oh. Thanks a bunch :) I assume editing of existing stuff is possible as well?

What kind of editing? You can do simple splitting at keyframes...that's about it :(

No, like editing existing encode's track properties; names, etc. Basically the same as what I asked above, but with already finished stuff.
