Seem to be not any gaps/overlaps in your case.
Have you ever given it a go with this method?
1)Creating an iso file (UDF 2.5) with ImgBurn.
2)Mounting it to virtual driver created by Virtual Clone DRive.
3)Playing this virtual BD with your favourite player (Cyberlink or TMT?)
If it works with this method; you might have had issues with your Popcorn Hour.
Edit: btw, current version of eac3to is 2.69.
No, I haven't done that. I don't watch blu-ray's on my computer. My favorite player is the PCH, so I've only been interested in creating files I can stream to the PCH. Thanks for the heads up on the eac3to version. I hadn't looked at that thread in awhile and didn't realize there had been several newer versions since I originally downloaded it on October 2.

As for storing a lot of movies on an HDD / network storage, I am now using a Networked Media Tank (Popcorn Hour A110). I have it working very well for SD movies, but still have issues with HD (specifically HD audio format support). The issues I have with HD are "known"and are supposedly fixed in a firmware update that is imminent. Having done a firmware update on the NMT, it's a pretty much painless experience.

I'm familiar with that issue. However, I do not have that issue as I do not need for the HD audio to be processed in the player. I have an Integra 9.8 which handles bitstreamed lossless audio. The PCH will bitstream lossless audio to the Integra 9.8. I"ve had not problem with DTS-HD MA or True HD audio on single m2ts file movies or multiple m2ts file movies with DTS-HD MA or PCM. That issue has to do with people who do not have the capability to deal with bitstreamed lossless audio and need the player to decode the DTS-HD MA or True HD audio. The next firmware for the PCH is rumored to add DTS-HD MA decoding ability to the PCH.

I know than PCH have support for LPCM but, also for 24 bits or only 16?

24-bit PCM is fine too.

I converted the truehd track to pcm with eac3to then ran the file through pcm2tsmu. I then muxed the eac3to h264 file and the pcm file in txmuxer to a m2ts file. It won't play on the Popcorn Hour. The player just freezes on the buffering screen. I then tried to mux the movie file only in txmuxer, unchecked all of the audio files and added the new pcm file and remuxed to m2ts. Again, the Popcorn Hour freezes at the buffering screen. Apparently, the Popcorn Hour does not like the new pcm file. Any suggestions?
Have you added a dummy ac3 track? There is a bug in the popcorn hour where it needs an ac3 track with the pcm track.
The bug has been around for quite some time and no word when or if it will be fixed.
I've added a second 640kbps dd track to all my rips for this purpose and also in the case I want to play them on something that doesn't support LPCM.
