Remuxing m2ts and seamless branching

I've got a Popcorn hour A-110 and currently they don't like to work well with TSRemuxer and TrueHD streams. I've got a movie I can use with eac3to to break out the video and the truehd audio but need to put it back together into a m2ts to play it. Also is eac3to the best way to combine the seamless branched blu-ray's? I tried the whole copy /b method but seem to have video pauses where it switched to the next one.

For the NMT, yes. If you're new to all this I would suggest trying ToNMT UI which will make the process easy with the A-110:
