I want to convert dvd to xvid and have a dvd with 3 episodes on it. When I select the ifo file I get 3 PGCs, if I choose PGC 1 the duration of the episode is 00:46:00 min.
After converting the xvid is 1:33:00 min. It has converted two episodes instead of one. Am I doing something wrong?

Also this dvd shows 3 PGCs but the las PGC is not episode 3 and it's duration is 00:12:00 min. So where is episode 3?

Probably. Use DVD Decrypter in IFO Mode and decrypt each episode to its own folder. Don't put the entire DVD on the hard drive.
So where is episode 3?
You're asking about a DVD we don't even know the name of? Maybe it's in a different VTS. Once you open it in DVD Decrypter set for IFO Mode, look around for it in the different VTSs.

I assume you're using AutoGK - it does not properly handle episodic disks and will behave as you described. You must either process it as manono suggested or use another application once the encode has completed to split the episodes into individual files.
