I have just realised I don't know and can't find the answer to a simple problem. After I have converted my files to matroska, how can I cut, trim or split these mkv files ?

I can only find a link in goole search for a program called riverpasthttp://3d2f.com/programs/7-834-river-past-video-slice-download.shtml

What is the best way or program to use to trim mkv files?

There's also AviDemux.

There's also AviDemux. Avidemux warns about B-frames when opening my x264 mkv's. It opens in safe mode. Its distinction between frames is poor for me and makes it nearly impossible to use. Maybe I am using avidemux wrong, I am using the latest build from razorbyte.http://avidemux.razorbyte.com.au/

littleD you were referring to mkvtoolnix with your link? I already have that but couldn't instantly figure it out so searched for other options. Will have to give it another go and try a little harder to find the cut and trim options this time. :)
