How would you run mvdegrain3 multi-threaded? Since it requires more then one function, should I just run MT on each different line?

I think you'd do better (I do) to use SetMTMode(), to avoid possible problems with overlapping (semi/quarter) frames ...

Alright, I put setmtmode(5,4) (anything less then 5 seems to crash...) and encoded it with mencoder to huffyuv, but each of my 4 cores are at less then 30% load!
Is there any way to get avisynth and mencoder to use more of the CPU?

that will just slow it down. try setmtmode(2,8) on a 4 core box. works great for me and I get 100% CPU and 13 FPS on 720p streaming.
