Smart Rendering Problem

When trying out the smart rendering feature for the first time I've came into this problem. Each frame seems to be swapped around, the odd frames being the even frames and vice-versa giving a choppy video. The re-encoded video is fine, however its just the bit that's direct copied that's affected(most of the video). the choppiness happens in every player I use and virtual Dub itself.
