Is there noise? How can I get rid of these artifacts?

looks like http://en.wikipedia.org/wiki/Gibbs_phenomenon -> ringing, halo or deringing, dehalo might be cool search queries

I just tried dehalo_alpha. Overall picture looks better but the weird spots problem is still present although better than before.

my script looks like this

You might want to look into MSmooth. It is sort of designed for this sort of thing.

Wow thanks Merlin7777 msmooth helped a lot. But now I have this problem

Try some chroma denoise. The info in this (http://forum.doom9.org/showthread.php?t=138115) thread might help you. Also, since this looks like rainbowing, don't hesitate to use crazy sigma values.
Oh, and you might also like the anti-aliasing methods described in this (http://forum.doom9.org/showthread.php?t=137891) thread.

You could try Remation (http://forum.doom9.org/showthread.php?p=1091251#post1091251), although it might be slow and do too much filtering.

you could try lowering the strength of the seesaw filter
set the str variable to ~1.0
you can run some test encodes at like 10,000 frames
seesaw has the tendency to oversharpen. it occasionally works really well on crystal clear sources (such as a 40mbit stream of Lost or something) but other then that it oversharpens and causes a lot of halo'ing and banding
imo.
