using FlaskMpeg it took over 13 hours to encode a 3 hour movie to mpeg-1 format... what am I doing wrong?

Probably nothing...
The speed of encoding depends mostly on the speed of your CPU.
And if you were doing 2 or 3 passes the time needed to complete the encoding is of course longer.
For me (1.2GHz AMD, 512MB RAM) encoding a 2hour movie takes around 4.5 hours (2-pass divx3).

Flask is not the fastest program for encoding...

Try another one, and you will get more speed (depends on you cpu)
