I was wondering if anyone knew of a good tool that can convert multiple movies at a time to the correct format to play on an iphone without losing any quality?

Since this is the Linux & OS X forum, I don't find those particular suggestions helpful, although that sticky about encoding GUIs is worth reading.
If you don't want to learn scripting and using MEncoder or FFmpeg, Avidemux supports batch processing. However, I'm not sure if its iPod profile is suitable for iPhone. Encoding settings are fully adjustable though.
If you are on OS X, give Handbrake a spin.

winff is a gui for ffmpeg that is available for linux and can batch convert to ipod video. Like nm I'm not sure if the ipod profile will work for an iphone but it is worth a look.
It's a light-weight movie editor that does batch convert.
iPhone format is supported.
