I don't really understand the containers enough to ask intelligent questions, but in my experience, if the audio gets of of sync in an mkv container it never recovers. Whereas in mp4, I've had some slight sync issues, that seem to resolve themselves.

I just wondered how the audio and video muxing process works and how the audio and video are linked together? Can anyone explain it in something close to layman's terms.

I did search, but you have to know something before you can search. :) Anyway, the 2nd link was very good, it explained the way the data was laid out, it also confuses me in some ways, because sometimes seeking around in a clip shouldn't cause sync problems, but I have jumped around in videos before and the audio was in sync, but if jumped back and forth the same portion would be in sync, but out of sync the next time.
