I'm about to start Batch Encoding of Episodic Discs (the missus gave me the latest Sopranos release for Christmas).
As I have carried out neither process before, can anybody advise me as to any pitfalls and what NOT to do?

A coupld of "gotchas":
1. If you are using REDISTRIBUTION make sure you select "Apply REDISTRIBUTION to all VTSs (series)".
2. Never do "Movie Only" -- you'll only get one episode per disc and lose all the rest.
3. Turn off any "Steal Bitrate from Extras" setting you may have. It will steal from one episode and add to another.

Also, episodic discs usually pack more video onto each DVD (4 eps at 45 minutes a piece ~ 3 hours) than the typical movie DVD, so you may need to omit extra audio tracks for comparable quality.
