Am I right that I can't play movies with DD+ or TrueHD with computer? If so then what do I need to do so that I get proper audio into my .mkv?

In what format should I convert these if I would want the best possible audio in the .mkv, should I convert TrueHD to something else or DD+?

You shouldn't say best around here, as "best" depends on the person, and the mods will eat you for it :)

As for what format, any will do. If you want lossless, use flac (which I think the above formats support). If you want smaller filesizes but lossy audio use OGG Vorbis. These are just my personal preferences however, there are many other worthy codecs, like AAC.

Try DD+, True-HD or DTS-HD ==> AC3 @ 640Kbps, it´s one of the best compressed audio for HTPC to get nowadays. I recommend to you Madshi´s eac3to.

Converting HDDVD to Windows playable formats
Here's what works for me:
1. use AnyDVDHD to rip the HDDVD's to EVO's
2. use EVOdemux to split the VC1 (EVO's) and DD+ or TrueHD into separate files
3. use vc1conv to apply proper frame rate to the VC1 file
4. use ac3to to convert the DD+ track to AC3
5. use vc1toavi converter to convert the VC1's to AVI
6. use AVIGUImuxer to mux the AC3 and AVI's to AVI (or MKV)
The resluting AVI (or MKV) is playable with Windows Media Player/Center and AC3 filter. If you make an MKV you'll need Haai Media Splitter and Matroska filters (adding extra overhead to windows becasue the Haai splitter replaces native file source async filter).
Will expand and apply links a little later but you can search for each one of these apps in these forums.
However! You CAN play these HDDVD's in their native format using PowerDVD but sound is downsampled in certain instances.
