Hello there. I have a 5.1 WAV file, but I need to encode it to other format like AC3 and AAC because WAV is too big. I don't know which program and plugin do I need to do that. Can anyone give me a suggestion? Thanks for reading and sorry for being noob.

NeroAacEnc (with the parameter -ignorelength) can encode to aac a wav file > 4GB.
Aften (with -readtoeof 1) can encode to ac3 wav files > 4 GB.

I've just tried NeroAACEnc. The result is terrible. Is there any options to get better quality than the listed parameters? And about AftenGUI, do you have any recomendation for mixing the channels?

For same bitrate (size) aac is always better than ac3.
What is your used parameters for this terrible result?

Mixing channels? Do you want downmix 5.1 to stereo?
If so better use aac or mp2/3 output instead ac3.
If is only the suggested values in 'bsi' let defaults.

This is what I used :
neroAacEnc_SSE2 -q 1 -if test.wav -of test.aac
The WAV file played quite well. I don't know why, but the encoded AAC is distorted terribly. I don't want to downmix it, just keep all the channels.
By AftenGUI, I mean those options in the Levels tab : Center mix/ Lt/Rt Center mix / Lo/Ro Center mix / Surround mix / Lt/Rt Surround Mix / Lo/Ro Surround Mix. Are they really important to get good result?

Is the max quality possible, I don't know what is the problem.

Nope, is not important, let the defaults. These values only suggest to decoder the appropriate values to do a downmix when play in stereo equipments.
The encoded stream don't vary with these settings.

Maybe the problem is my decoder. When I try ND-AAC with MeGUI, and add the option "Force decode via DirectShow", the result is fine. Anyway, thanks for your help. I think I should read more guides here.
