audio looses sync 3/4 way through

Ive been encoding my collection of dvd's to AVC/ac3 MKV files. Every once in a while, Ill get one that that will mux with errors and it says that the audio track has unknown data in it.

Well, usually the audio is fine for most of the video then it will just loose sync. What causes this? and is there a way to fix it.

I tried encoding the ac3 to something else. I don't get the errors anymore. But it still looses sync.

That's very surprising for a commercial DVD. What is the title and region of the DVD? How did you rip it?

Its "the longest yard" and "Next" Both region 1, ripped with dvdfabdecrypter

The longest yard is scratched up a bit, but next is brand new.
