HD-DVD to mkv problems

OK, So I've gotten the hd dvd ripped, got the eac3 audio turned into ac3 audio, got the evo demuxed, and even remuxed into an H264 MKV
BUT, my problem now, is that the newly created mkv has some kind of screwy seeking problem. It reports the movies time as being 2 hours (which it is) and plays at regular speed, but when I seek to the end, it's showing the middle of the movie. Sometimes, when I seek to the end, I get the actual end, which means the whole movie IS there, and though I haven't watched it, I feel confident that if nothing was touched, the movie would play from beginning to end, with no problem. The issue seems to be directly related to where the two evo files split. Like it's showing the "end" of the whole movie, being the end of the first EVO file. Anyone know anything about this? Like, is this a common problem?

Sonic can't search properly, use windows wmo decoder (which comes with wmp11) for vc1 @ proper seeking in matroska.

So, using the sonic decoder in the graphedit/x264 encoder process messes up seeking? I've tested alot of different decoders for watching the mkv (cyberlink, core, ffdshow) and ffdshow seems to have the most luck with getting it to seek more often (but still, not perfect..)
So, when I'm encoding the video, I should use the one you suggested?

If you're encoding the video, you can use Sonic's decoder with no bad results, just don't use it to play demuxed VC-1 streams.

Ah, I see.
Well, unfortunetly I encoded it with sonic (elecard demuxer.. retrying now with the sonic demuxer, just for kicks.. tell you how it goes in a few days :P ) and am playing it back in mkv x264 format with a variety of different h264 decoders as mentioned above.. all of them have the same problems.. but ffdshow seems to have the least, though still the problem is present. I was hoping it would be some common problem that everyone would know the answer to, but maybe it's just a fluke, could also be related to the movie I'm trying to re-encode (the game)

If you encode it with sonic, you should have no problems as long as you encode the whole video stream in one go, avoiding trim() in the middle of the stream for example.

Hm, well. I'm not doing anything like that, and having the problem I mentioned... just using evo demux, with the continue to next evo function box checked, then encoding the resulting video file into an x264 mkv
