I need to edit a very large avi file, 859GB. If I use direct stream and keep it under 1TB, everything is fine. If I do full processing for 3:2 pulldown, the file goes over 1TB and at the end VirtualDub gives me this error message. Is there something I can do?

I can't see the error message since it's still waiting to be approved, but I'm going to take a stab in the dark and guess it says something about not enough superindex entries?
If that's what it is try raising the superindex setting under options->preferences->AVI.

I can't find the setting in VirtualDubMod. Is it the same as:
Rec-List limit ? I found it in VirtualDub, but I need VirtualDub Mod for the ac3 files mux.

You won't find it in VirtualDubMoD. VirtualDubMoD 1.5.10.2 is based on VirtualDub 1.5.10, but Avery Lee didn't expose the superindex entry option till VirtualDub 1.7.* and there hasn't been a VirtualDubMoD build since.
A quick fix would be to change MAX_SUPERINDEX_ENTRIES in AVIOutput.h to 258 or higher and then recompile to create a new build. It's hard-coded as 256, hence the error.

I am assuming it is somewhere in the registry. Where are the VirtualDubMod settings?

No he's talking about changing the source code and rebuilding the program. Another option would be to segment the output into more than one file. Or if the only reason you're using virtualdubmod instead of virtualdub is to load ac3 files directly you can get a modified version of virtualdub that can load ac3 files from here. (http://216.75.63.164/andrew/VirtualDub.exe) Look under the audio menu for the "Browse for audio..." option. You'll need AC3ACM installed to play the audio from within virtualdub.
