Muxing problem with MeGUI

When i try to mux a file which already has an audio stream the output file comes out with two audio streams. And i can't seem to find an option to delete the first audio stream. The problem is mainly with .mp4 because for .mkv i can just use mkvmerge gui to delete any of the streams. Any solutions. Peace
