I was wondering if there is any player that will let you create a playlist based on chapters in an mp4 file? For instance, set up a playlist that will play chapter 1,2,5,10,57,32,99, and then end?

The only way I know to do that is using "Ordered Chapters" in Matroska.

Hmmm, well I doubt I'll use mkv since it's not as standardized as mp4 is. Would the ordered chapters allow you to make custom playlists after the file is encoded though?

Reason I'm asking, I've made some projects with hundreds of different short clips, and people have expressed interest in being able to create their own custom playlists rather than having to watch all of the clips in order.

With segment linking and/or ordered chapters you could. Though each person would have to create their own chapters file. If you wanted to you could leave the clips separated (thats where segment linking comes in), or you could just use one giant clip and the chapters file instructs it what time ranges to play (ordered chapters). Then the person just uses their custom made chapters file with the input, muxes, and their done.

That might anger the masses though because it involves them doing work :P. You could also make your own chapters file with the "popular" selections of clips and then use multiple editions with ordered chapters. Each edition would have a different set of chapters to play. Edition 1 plays chapters 1,4,5,6 and Edition 2 plays 2,3,4,5,6. Etc. You could cover the major preferences then at least with distributing it. Sounds like you have a lot of clips/chapters though @_@.
