When encoding in Canopus Procoder, TMpegEnc or other, the output can be different:

Elementary (Video and audio not muxed)
System, Program and Transport streams (Video and audio muxed). What's the difference between last 3?

Basically:

System stream: contains an MPEG1 program ("program" is an associated set of elementary streams)
Program stream: contains an MPEG2 program
Transport stream: contains multiple MPEG2 programs
