MeGUI Muxing multiple audio tracks: output thinks it's twice as long as it really is

I'm using YAMB to join multiple .264 video-only .mp4 files into one, then using MeGUI to mux the joined video file with 2 AAC audio only mp4 files. The video and both audio tracks are 11:38 in length. Once muxed, the output file appears to be 23:16 in length, with the audio and both video tracks muxed together properly and an additional 11:38 of silent black space at the end.

If I add a third audio track it extends it an additional 11:38 of silent black space. Muxing only one audio track with the video works properly. Muxing files together which have not been joined using YAMB, using any number of audio tracks, works properly. Muxing the tracks together using YAMB works properly.

I would prefer not to use YAMB to mux the tracks because it doesn't give the option (as far as I can tell) to label the audio tracks as commentary, etc. or even the track's language.

Anyone else have this problem or have a possible solution?

Just select the right track in the tracks window, then hit the "properties" button to the right.

In YAMB 1.6.0 I'm not familiar with a tracks window, although I've only just started using YAMB recently. The process I'm going through to mux is go to the "Mux" tab, click the "Add" button to add video and audio files, then click the "Mux" button down at the bottom. There is no "Properties" button, although there is a "Tags" button to the right which looked promising. Unfortunately using the tagger program that was suggested (Atomic Parsley) there does not appear to be an option for labeling an audio track the way a media player views track names from the audio menu. These options look more like id3 tags to me. Is there a different build of YAMB I should use, or is there a different tagger program available?
