Incorrect frames

I ripped my Mulan DVD and I'm trying to encode it with x264 and gordian knot. I've tried encoding it a few times but never get past the first pass, every time it gives an error that the first pass has 5 more frames then the second and quits. I've never touched the file during this period and leave the laptop alone.

Any ideas on what could be causing this?

In that case, try using one of the other GUIs in the forum dedicated to them. The VFW x264, which gordian knot has to use, is no longer part of the project, missing several key features and completely unsupported.
