I have a few movies that are double sided or take two discs. One Example, Pearl Harbor, requires you to swap discs to finish the movie.

I tried searching through the forums, but I couldn't nail a decent search that didn't get rejected for length.

What I need help with is taking the two video files I made, and converting them into a single movie file in the same format. The movie files I have are XviD/AC3 AVI files. Is there any quick easy way to do this? I saw a mention to a program called mkvmerge, but that only makes mkv files, which does not work with Media Center. Are there any others?

I found a thread on the forums that addresses this problem with another movie, however, the solution is far more complicated than I'd expect. Instead of correcting the issue before encoding, I'd like to instead fix it after encoding, when it becomes as simple as combining an audio and video track.

Hi!

As long as they are IDENTICAL regarding all aspects of both video and audio, properly joining two .AVIs can be accomplished in VirtualDub (or any of its variants) by simply:

1) Loading the first file and then, from the "File" dropdown menu selecting "Append .AVI segment" and loading the second file.

2) Set BOTH "Video" and "Audio" to "Direct Stream Copy"

3) Save with a new filename

If you use Gordian Knot (or any app that uses DGIndex for building a .d2v file) for encoding, you can simply load all the corresponding .VOB files from both sides of the disk into DGIndex, and your end file will contain the entire movie. setarip_old's advice should work for your already-encoded files.
