I accidentally encoded a VOB file when ripping a DVD that contained video I didn't want, and it ended up on the end of the video.

What's a good way to cut the H.264 video so that nothing has to be re-encoded? I can put it in an MKV or MP4 container if that matters.

Putting it into .mkv is a good idea, you can simply cut with mkvtoolnix then.

in case of mp4 you can use avidemux, yamb, cutassistant and a bunch of commercial tools
