Is there a way to get virtual dub to use multiple cores when encoding to xvid or x.264?

Sure, just use the multithreaded versions of the codecs. Xvid (http://ffdshow.faireal.net/mirror/XviD/XviD.cvs.head.MTK.exe) and somewhere there's probably a multithreadable x264 vfw by now. Ask DTS.

anyone, do i have to configure xvid to use multithreading (e.g. edit 'Number of threads') or does it do it automatically (I have an AMD Athlon 64 X2 Dual)...?

Yes, you have to set that value to the number of threads you want manually. Multi-threading is disabled by default (Number of threads = 0).
