I have a video that is originally in .ogm container with a .ssa file. I used the lastest mkvmerge gui v2.0.2 to make it a .mkv file.

I loaded the ogm file, next the .ssa file. It demuxed it and remuxed it, however it gave a warning:

Warning: ogm_reader: Missing header/comment packets for stream 0 in 'G:\Videos\home movie 1 -=- ogm'. This file is broken but should be muxed correctly. If not please contact the author Moritz Bunkus <moritz@bunkus.org>.

the 0 stream is XviD video. I played the video back in .mkv and there were no issues or any sync, is it ok to continue to use mkvmerger gui for .ogm to mkv ? Or any other alternative ways ... It won't cause out of sync or any other issues ?

If it doesn't crash the splitter, and stays in sync, then yes, it's fine. It's just a warning that you should check the output before deleting the original. (Generally a good idea in any case.) If you're really paranoid, you can use virtualdub mod to restream it to ogm or mkv before using mmg. (You should still use mmg, just because vdm's mkv muxer is quite old and has a few bugs.)
