Workflow:

Source
-> mencoder -> xvid -> raw (video.m2v)
-> mplayer -> wav -> faac --> AAC LC (audio.mp4)
m2v --> mp4box --> tempout.mp4

mkvmerge tempout.mp4 + audio.mp4) = output mkv

output only has audio track. Any idea?

Maybe mkvmerge don't like that there is no DecoderSpecificInfo for the video track. I am not sure if somewhere in the ISO specs this is defined for MPEG 1/2 video. An objectTypeIndication is defined.

For MPEG 1/2 audio it is defined that there is no DecoderSpecificInfo, as far as I know.

With mkvmerge v2.0.2 I am able to mux an MP4 file with MPEG 2 Video(created witg MP4Box CVS20070309). Maybe mosu would be intrested at your file. Try first mkvmerge 2.0.2

Did you try a newer mkvmerge version?

By the way, why don't youuse mkvmerge to mux the the *.m2v file?

try:
mp4box -isma tempout.mp4
and
mp4box -isma audio.mp4
before mkv step (just guessing).
