I am using Nandub for encoding with the smartripper/dvd2avi/vfapi method of setup and graphedit to create VBR MP3 sound. In the (very sparse) Nandub documentation it says to only use the Divx3.11 codec. I recently installed divx4.12 (I had 3.11 previously). Since you only have the option of selecting Divx or Mpeg4 in Nandub (No access to the codec properties that I can find), am I inadvertantly using the divx4.12 codec as the docs expressly says not to do?

The whole process seems to work fine and playback and audio sync is great. My only complaint is an excessive amount of "blockiness" in solid color areas. Any ideas on how to reduce this problem? What settings effect this blockiness?

You question is not very clear/focused. Anyway, here goes.. first of all, Nandub can only use DIVX 3.11 or the somewhat rare MPEG4v2 (rumoured to be horrible). Note that MPEG4v2 is a totally different animal than Project Mayo's Divx4.12. If you want to use Divx4.12, then you have to use VirtualDub (Nandub's twin bro available at Doom9.net), Flask, etc.

You have to provide more info regarding you settings such as resolution, max and min bitrate, high pass, low pass, DRF, etc before anybody can post a response. Also, how bad is this "blockiness", were they only visible at full screen? are they green in color and seems to appear frequently in dark scenes with low motion?
