Is it possible to inject or replace new subtitles (in any format *.vob, *srt, etc.) into the already existing mkv file ?
What happens if the mkv file doesn't have any subtitles at all.

Sure. Just open mkvmerge GUI (installed as part of mkvtoolnix), add your original mkv file and any other additional subtitle files you want in the input filed. Then just select in the tracks field which one you want, make some other changes like give the tracks a name or specify their language and in the end press Start Muxing.
If your subtitles reference a certain font, you can add it in the Attachements tab.
Just give it a try, you'll find it easier to discover yourself than reading my explanations. ^^
