What file format do you select for input? AVI? MPG?
AutoGK suggests an output file name for this file formats automatically and the "Add Job" button turns active.

You have to select the input file with the button on the right, you don't have to type in file names.

Your file may not be compatible with AutoGK - it should be as simple as opening a file, clicking "Add Job" and clicking "Start," as Mazer Rackham said. Try a different file, or post the GSpot info of the current file, or uninstall/reinstall AutoGK.

The simplified guide to using AGK:
1. Use the icon to the right of the "Input file" line and select the input file.
2. Use the icon to the right of the "Output file" line and confirm the location and name of the output file.
3. Select the output file size or target quality required.
The "Add job" button can now be pressed.
Add further files by repeating the above steps.
Press the "start" button to start encoding.
(You are probably not doing step 2.)

TAC109, is right, althought step 2 shouldn't be necessary unless you want the new file in a different directory (If you're inputting an .avi file, it is necessary, but the buttons should still enable as soon as you load a file). Now just because you tried a different file doesn't mean you tried one that is compatible with AutoGK. Open it with GSpot and post the information here so we can eliminate that as a problem.
Did you uninstall/reinstall AutoGK, or just reinstall over it?
