How can I force meGUI to simply use the extracted ac3 file it gave me when generating the d2v? Also, how should I handle a delay in the file if I want to keep it as the native ac3 format?
Thanks!

Just encode the Video with MeGUI and then choose the ac3 files when muxing + setting the delay in the muxers dialog.
Just remember that you cannot use AC3 with MP4 as a container, so IMHO mkv would be the best choice.

If you select the mkv muxer it'll let you select the extracted ac3 audio tracks. I think it detects the delay on its own. If not there should be a delay input box that'll let you set it manually.

Very n00bish question. When I encode the video, without the audio can I set the muxed file (with the audio) to a certain size? I would do this with BitRate calculator?

Filesize = avg. bitrate x running time
Set the parameters in the bitrate calculator, choose the filesize and it will spit out the avg. bitrate. Enter that number in one of the 2pass profiles

in the bitrate calc you can load an audio file or just tell it what kind of audio and bitrate you would like to take into account.
it will adjust the video bitrate accordingly.
