I just ripped a few Cowboy Bebop dvds and have started to convert them into h264 .mp4 files. The entire series is 3 dvds/26 eps long (8-9 episodes/dvd). What I have at the moment is a 1.4gb mp4 file which contains 8-9 eps on it. I want to cut it up into seperate episodes. Is there a way to do this AFTER I have converted them into h264, or should I have done this BEFORE I started encoding into h264?

try yamb (mp4box) to split your mp4s
(personally I try to cut before the encoding)

Most people work that way.

You could rip the individual titles from the DVD with DVDDecrypter in IFO mode and then use something like the "One Click Encoder" in MeGUI to take it from there. There are guides linked from the Doom9 main page. Also check out StaxRip, RealAnime and the new contender MkvMagic. There are threads about them in the mp4 encoder GUIs forum.

I'm partial to Robot4Rip (http://www.doom9.org/r4r-guide.htm) for ripping/preparing multi-episode DVDs (I stick a batch file on the end that creates my avisynth script). Be careful to set it up exactly according to the guide -- it's strangely easy to get wrong and difficult to fix.
