Ok, so I used to use Robot4Rip to do my indexing, demuxing and transcoding. It used to produce a file with no delay, meaning that when you load it into GK you enter zero for delay, and everything synchs up.

Now that I'm transcoding manually, I'm learning about BeSweet swtiches. One of the things you can include in the OTA section is "-delay XX", which is what Robot4Rip used to do.

So, please tell me if I have this correct-

If you use the -delay switch while transcoding, then you enter 0 for a delay when you add in the MP3 audio stream.

If you do NOT use the -delay switch while transcoding, then you need to enter the delay number (from the original ac3 file from DGIndex) into GK when you add in the MP3 audio stream.

Is this correct, or am I missing somthing?

IMO your thinking process is fully correct and logical :)

I used to have exactly the same dilemma - BeLight (BeSweet's GUI I use) includes the delay in the output file automatically, what I have discovered after hours of experiments. For instance, transcoding with negative delay will result in appending silence at the very beginning of the output audio file. Doing the final a/v muxing you should forget about the delay's problem then ;)
