New to audio encoding alittle help

I am experimenting with TMPG as opposed to convertX2dvd to see if there is a quality difference and in doing so I am encoding the video separately from the audio and I have no idea how to encode the audio. I am encoding an avi file and I loaded it into VDUBmod to get the file info and under audio it says MP3 so do i encode using besweet wav to mp3 so that i can reauthor it later or what? I am confused with all tis mp2, ac3 business.
