I know that transcoding from a lossy to a lossy file reduces quality greatly, but I am not sure how "lossy" DTS is and whether it would be noticeable or not.

Also, are there any special procedures that I need to use to make sure that the channel mappings are correct? And what encoder would have the highest quality for surround sound? (nero?)

Like encoder you can select between Nero and CT (winamp), there are different opinions. Both accept the standard wav order FL,FR,C,LFE,SL,SR then you don't need any special procedure for channel mapping. You can use:

1) Without intermediate wav file
- BeHappy-AviSynth-.NET : the decoder is NicDTSSource and you can select Nero or CT like encoder.
- Foobar2000: you can search the decoder foo_input_dts.dll and configure Convert to your prefered encoder.

2) With intermediate wav file
- You can use like decoder the mentioned foo_input_dts, NicDTSSource and also Tranzcode.

- The resultant wav6chan file can be encoded by Nero or CT.
