I read avi because of its structure is not too good for supporting x264 video.
Wich of the other containers shall I use if want to produce
x264 videos?
i dont need to play them in a standalone
(although it could be nice in the future)
I mainly play videos through my PC.
So wich container do you recomend ? MKV? MP4? or any other.

If you want subtitles and/or non-aac audio (e.g. Vorbis or AC3) go for Matroska. Otherwise it doesn't really matter.

Right. It depends on what kind of audio you want to mux with the video.
MP4 only "officially" supports MPEG audio. I dont use it much, but I know for sure it does AAC. Possibly MP3 too? It definitely will not take vorbis or AC3.
Matroska can pretty much take anything you throw at it, but it's not really standalone compatible.
If you think you might need standalone compatibility in the future, and have AC3 audio source, I would say make a Matroska with the original AC3 for now, and if you need to you can transcode AC3 -> AAC and remux to MP4.
Just my 2 cents. Use whatever works though :)
