I was following this guide: http://www.videohelp.com/forum/archive/t311474.html (scrool down a bit), to get a second and third audio track into the AVI for a movie, and when I saved it in VDM and opened it up in WMP, all three audio tracks were playing at the same time (Orginal Adio, Commentary 1 & 2). Is there a correct way to do this?, or am I missing something?

You have to use a special player, like Zoom Player (http://www.inmatrix.com/files/zoomplayer_download.shtml).

You may need Morgan Stream Switcher, which should allow you to play them in most media players and to switch between the audio tracks by either a tray icon or by right-clicking on the video (depending on the player).

Morgan is not recommended if you have mono files (plays them at double speed)

What about the Haali splitter? Doesn't it have an AVI mode that could conceivably handle this?
