As a newbie I am trying to convert some old vhs home movies to dvd but cannot find a way of cleaning up the Native audio track. eg I want to remove some background noises but still keep the speech and main sounds in sync. I know how to demux the audio and video streams but what do I do with them then???

Try (freeware) Audacity or (Commercial) GoldWave audio editing programs...

This will help me clean up the audio but what do I use to mux the audio and video back together and synchronised?

If the format of the original capture is .AVI, you can use VirtualDub or VirtualDubMOD to re-multiplex.
If the format of the original capture is MPEG, you can use TMPGEnc to re-multiplex...
