I've been encoding for a little while now and this seems to be a problem I can't get around.

The source is interlaced PAL anime, and there is a frame stutter every second or so (It's a bit hard to see on the source, but it's very obvious when encoded).

I was hoping there would be a way to eliminate this program with an avisynth plug-in or command but I haven’t been able to find anyone with the same problem, so I don't know where to start looking. I have however tried some motion detection/estimation scripts such as mvbob to little avail.

Please help I’m at my wits end.

Well, the problem is actually well known, and it's common with most PAL anime DVDs (unfortunately).
Unfortunately, you can't do anything about it, since this is due to "lazy" NTSC2PAL conversions.
Your only solution is to get the same anime on NTSC DVDs and hope that the NTSC master they used is good (which is true in most cases).

Damn, I was afraid that would be the case.

It's a bit hard to get my hands on ntsc dvds living in Australia, would it be possible to convert it back to ntsc and undo the damage, because it appears to me that there has just been a dummy frame put in the increase the count to 25fps.

If that were all that had been done, it would be a simple matter to fix. No, it's much worse than that. It was field-blended during the conversion from NTSC to PAL. You need an unblender, and none of them will do a perfect job with it. Here's my attempt using Restore24 to return it to 24fps. An XviD 512x384 AVI of about 1.5 MB:

Thanks for that advice, I went in search of an unblender and came across MOmonster's Crestore and it seems to have done a great job at eliminating almost all of the stuttering.
