I've seen several threads and guides about demuxing / remuxing ac3, but is there a method / software for handling DTS? I've got a ts file with German ac3 and also a seperate synced dts track. I can remove the ac3, but how do I add in the DTS? I've looked at Xmuxer and it doesn't seem to accept DTS.

Xmuxer need directshow filter to use DTS track (it is same for AC3).
But it is not easy to find a directshow parser (DTS or AC3)
compatible with Elecard multiplexer (Xmuer).

I know one software which can do this: MP2TSMS or MP2TSMM
from Manzanita Systems.

Is the best option just to bite the bullet and use besweet to convert the dts to ac3 and then mux that then?

Try ffmpeg - with proper syntax should solve Your problem.
