When I run AutoGordianKnot (2.27) a working directory
agk_tmp ist created with a couple of files inside.

How do I let AGK automatically ()! delete this folder with contents after the job is (successfully) done?

Alternatively: How do I move this folder permanently to e.g. D:\temp ?

It won't. Instead, you can put the source in its own directory, which you can delete in its entirety once you've completed the job and moved the new file.
Alternatively: How do I move this folder permanently to e.g. D:\temp ?
Only manually.

Which is sad for a tool with "Auto" in it's name. I mean, what if you convert 5 or so movies over night? Would be cool to have AutoGK delete the temp files once a job is done.

The only way I could see it being useful would be if it also deleted the source video at the same time. Since you have to delete that as well, is it really that big a deal to have to include the temp folder?

I never had problems having 5 jobs in the queue and encoding overnight. I only see one temp folder and I don't even bother deleting it. One thing though, all my 5 source files were in the same folder.

It's not a matter of big deal but a matter of convenience. Having an option to delete the source file too wouldn't hurt.
