I am encoding some anime with cce. the source video is very clean and has no noise or blocks. when i encode with cce it generates a lot of noise, i know cce does this, but does anyone know a way to reduce the noise without losing detail or by just losing just a little detail? thanks for all of your help.

i really never noticed 'noise' with cce (meaning intentional film effect).. now at low bitrates you may see mosquito noise (known as ringing). you can attemp to avoid this by using a less sharp matrix (ultra low bitrate or some custom low bitrate matrix).. the flat / complex setting can be set closer to the complex side but that in my experience doesnt change much.
if you want to do it w/o loosing detail then you are likely stuck with increasing the bitrate.

autoq2 (avamat7) is also another great matrix (also made by amnon) for removing noise/blocking. i use this for lower bitrate encodes with DVD-Rebuilder for both HC Encoder and CCE.
i did the movie gladiator with the standard CCE and HC matrices, and it was really blocky and noisy. avamat7 removed pretty much all of it so it was identical to the source.

so if i use anyone of thoes matrix will i have to disable adaptive Q-matrix switching in autoQ3? or is adaptive Q-matrix switching better than thoes matrix?

CCE will use these matrixes as a primary. It will make new ones for GOPs where it "decide" that these ones are not good.
Q-matrix switching off-then it will use only these matrixes for all GOPs.
So even with Q-matrix ON there is some point to use matrixes which you think are good for your source file (instead of default)
