Hi, I'm new here.

I am having some trouble with adding subtitles to movies in AutoGK.

Source material in this case is Samurai Champloo, but I have tried it with other titles with similar problems.

Here is the scenario, all 4 episodes from each disc are contained on one title, when I seperate these titles to create new VTS files, and attempt to compress them in either DivX or XviD, Japanese language and english subtitles, only the first new vts of the disc actually gives me subtitles. (i.e. ep. 2-4 do not have subtitles).

So, I am wondering if there is a better way to seperate each episode so that the subtitles work correctly when compressing, it seems obvious that DVD Shrink is screwing something up for Auto GK on the subsequent titles, but I am not sure what other method I can use, without this process becoming extremely tedious.

I believe I'm going through the same problem you are. You should know, that AutoGK is behaving normally as per the FAQs:
Also subs will not be shown properly if you selected only several chapters/cells from PGC as VobSub only works with the whole vobset.

I'm working with Ghost in the Shell: SAC 2nd Gig source and only ripping the actual episode from the vobs (ie leaving credits out for all but the first episode). For the first episode where I leave opening credits on, AutoGK is able to piece together the sub info from the complete IFO file.

Now, the way I get around this is as follows.
1) Use VSRip to strip out the subs I want from my ripped vobs.
2) Use VobResync to adjust timing (it's usually off even if I correct for it in VSRip)
3) Ctrl+F8 in AutoGK to use the external sub resulting from VobResync

There are easier ways using SubRip with OSR to .srt files, but I like to have uniform positioning and text style which is harder to do with text-based sub formats. Hope this helps solve your problem.

Edit: Yikes, just realized how old this was. Anway, from searching this problem seems to crop up a bit, so hopefully I can help some other noobs like me.
