Is there an application out there that I can use to decrease the bitrate on some h264 mkv files I encoded at way too high of a bitrate by accident? I'd rather reencode these than have to pull them off the DVD again.

Yes. The same application you used to encode the files in the first place. Load the file into the application, lower the bitrate, and encode.

You will have a better quality by pulling them off the DVD again.
Encoding twice is never a very good idea.
