Transport stream encode gone awry

I've just spent 22 hours (well, not me but you know what I mean) encoding an HDTV source .ts file, and the playback is jerky, but consistently so, every 3 seconds.

GSpot gives the following error

"This is an invalid AVI file due to corruption of the data in the header. This is a serious problem, and this file is not likely to playable

Details: While processing chunk /RIFF:AVI , found bad length value 2129521816 at file offset 0x00002804"

The picture looks fine, but the audio goes out of synch. I'd rather not go through the whole encoding business again if possible. I used AutoGK (because GK kept giving me an error when loading the d2v file from DGIndex), and it was using the xvid encoder that comes with v2.26 of AGK. It was @1080i.

Any ideas how to fix it? What did I do wrong (other than inevitably posting in the wrong section).

It's probably not an opendml avi. Normal avi only goes up to 2 gb. Since it's already done, you can try loading it into virtualdub and resaving as a opendml or split the file into chunks.
