Somebody please let me know if I'm doing too many polls :)
For me it's minimized or maximized, don't matter too much, best is a option of course.

I think you and me voted ;) 1:1
@edit: wrapping might be more work and slightly more error prone, but on the upside, you can have a status indication that goes way beyond what besweet can manage. And I actually like to know how long it'll take until it's done, or how much time has elapsed.

Console application must be hidden BUT master-application must provide way to look @ stdout/stderror

I like and do "Hidden window wrapped to a own status dialog (like MeGUI)" for RealAnime :)

Maximized windows are always annoying (its like pop-up windows on spyware laden webpages. Pops up without warning and startle you). The uninitiated newbie might even close it, thus aborting the encode. OK, maybe too exteme thinking . As long as the status/progress bar is shown, minimized or hidden windows are fine. Hidden windows are better.

Regarding StaxRip, at least I made a option to start minimized, I understand users like hiding/wrapping/pausing and better statistics and stuff, I would like to use it myself but not enough to actually code and maintain it because this involves a lot effort (there are already 6 console apps, more to come) and additional code (I like my code terse, so far 383 KB).
