I have been using Fairuse Wizard to rip my movies into mkv's predominantly with an AC3 main audio and MP3 Director's commentary, Xvid video, and subs where necessary. My question is, I dont think FairUse can add chapters (unless I have missed somthing). What is the best way to rip the chapters and merge using MKVtools?

ChapterXtractor with OGM format as output. Then you can mux your chapter file and mkv file with mmg.

For editing take MyChapter -> its great.
