What the best quality encoder for uploading video to web in terms of quality and compression size?

There is no 'best'
everything depends on the type of your video.
(anime, action, talking heads, noise, clean etc.)
also it depends on your definition of quality vs. filesize.
between the encoders there is no straight connection between bitrate and quality.
some encoders are better for low bitrate, while others are for mid and high rate ranges.
So make your question more precise

well, on the web it's not a matter of what encoder but what format and what kind of computer do you expect end users to have.
mpeg-1 is the most compatible, followed by quicktime and WMV (and realmedia). quicktime has no good native codecs, but will decode some good ones like mpeg-4. don't use quicktime's mpeg-4 as it's just bad. use x264 and mux into a .mp4 file - this is streamable and a real standard (not an invented one like realmedia and WMV). meGUI will be able to make the files for you.
flash video is also pretty good (H.263+ i think, though it may only be H.263 vanilla), and in flash 7 gets better (VP6). ffmpeg can encode flash video for you, and another program called "flvmdi" can index them so you can seek them better.
i'll leave the choice to you :)
